The hub is a bad place to sell stuff because the thieves buy everything with a -50% and the only other trader is the barman who can get easily killed at the gates. Hub is a decent place if you want to have a pre-built town but it also is a very limited outpost because of that.Shop counters are not worth the effort if you want money. You have to craft and stock them up for a few pennies of profit. Best to craft some more valuable items like weapons/armor and then once you have a bunch heading to a rich city and selling them. I've had something similar happen. The Hub went red on the map. No one was hostile in the town and the STG was still active, however the bar man and his ninjas had disappeared while I was away to the South. I guess with no one actively defending the city anymore is why it went red. It's too bad I couldn't have taken over the defenses.
